As far as I can tell, the reason that E&W:R was originally assumed to be non-canonical was in the promo material surrounding the mini that stated that this was the characters' first meeting, even though it wasn't, and IIRC there's no indication one way or the other in the story itself. Kind of like how TRUTH: RED, WHITE & BLACK was assumed for a while to be non-canon because of promo material that said that Isaiah Bradley and company predated Captain America, even though the story itself actually contradicts that claim.
